This is interesting news - the state museum system is now officially running the Perugino crucifix at Santa Maria Maddalena de' Pazzi as a separate museum, and it remains free:

The Sala del Perugino can now accessed from Via della Colonna no. 9, the main entrance of the Liceo Michelangiolo secondary school. Visits can be made on the days and times specified, except for school holidays or other periods when the school is closed.

The best thing is the permanent hours so now you can plan on it a little better - it was very hit or miss in the past. As stated admission is free, but I guess you can reserve on the phone ahead of time and pay the 3 euro charge if you want.
